The GS ball was supposed to contain Celebi but they scrapped the idea and it turned into Voice of the Forest.

Really? I was always told I could get a GS ball in the games like blue or gold or something from memory to get a rare pokemon or something haha. 

 

This should be in the Pokemon section. :p

The GS ball was an event item for Japanese Crystal and the item activates the Celebi event, too bad the other games didn't get this event though. :(

Also, I believe the inside of a pokeball is a simulated environment fitting the pokemon it contains.

2. What happened to Giovanni?
It's been speculated a lot, but the consensus I've seen in the Japanese side of the fandom is a rather dark one, after you beat him and he exits the cave, you can't move for a few seconds, and there's a loud splash in the water. Some assume he threw his Poké Balls in there in a fit of rage, others think he threw himself to the water in a fit of suicidal rage and anguish, the splash is a very strange thing to add in, though it could be explained that he got a Pokémon to just, use Surf and swim away and out the cave. He's probably lying low, he's still a former mob boss essentially so he probably doesn't want to run into any police, so best to stay in hiding. 
 
6. What was the purpose of the GS Ball?
In the anime, the GS ball was meant to be it's own story arc, but it ended up being scrapped. It originally was going to have to do with Celebi, but Celebi later got it's own movie, Pokémon 4 Ever / Celebi: Voice of the Forest, so they decided to scrap it (source)
It most likely related to the GS Balls original purpose in the games, which was to contain or summon Celebi at Ilex Forest (though in the US, EU and AU we never got this event, only Japan did).
 
10. Does she hope our Pokémon get hurt again?
It's most likely the Pokémon Centre's are a Government-funded thing like the UK's NHS, to keep them free to the general public (in every anime, manga and game, the Centre's have been free, in the anime they've even acted as a free hotel for trainers), so the more people use them, the more funding they get to stay open/operating. She probably doesn't hope that a persons Pokémon will get hurt again, but Nurse Joy probably hopes you will use their facilities again.  
 
12. Are Ash's Mum and Oak dating? + 31. Who is Ash's Father?
This is a complex one and heavily depends on what canon you take. Ash's father definitely isn't Prof. Oak but his Mom and him seem very close friends. In the short-run musical based off the Pokémon Anime, Pokémon! Live (Bulbapedia's Pokémon! Live Page) Ash's father was confirmed to be Giovanni in that continuity, but whether or not this holds true for the anime is unknown. 
 
From Bulbapedia: "An interview with the series' storyboarder Masamitsu Hidaka confirmed Ash's father is a Trainer on his own journey. According to Hidaka, Ash's father may or may not be introduced in the series, depending on its necessity to further Ash's maturity and development as a Trainer. On the other hand, according to Takeshi Shudō's novelization, Ash's father left home to go on a journey right after Ash was born, and never returned since. As he never registered his name in the Pokémon Trainer's list, his whereabouts are unknown."
 
22. What badges are these?
It's been said in the anime and manga that there are many different Gyms in each region, there aren't eight set ones, or at least originally that was the plan; but that might have changed as the series went on. 
 
23. What place is he talking about? (dude in the hotel in XY)
Next region for a main series game or next region for a spin-off game most likely, some people say he might be talking about Orre but there isn't evidence... 
 
42. Why is Maneton an Evolution?
Red/Blue Pokédex: Formed by several Magnemite linked together. They frequently appear when sunspots flare up.
Gold Pokédex: Three Magnemite are linked by a strong magnetic force. Earaches will occur if you get too close. 
Emerald Pokédex: It is actually three Magnemite linked by magnetism. It generates powerful radio waves that raise temperatures by 3.6 degrees F within a 3,300-foot radius.
 
It's basically three inseparable Magnemites, I don't think they can be removed from each other the magnets are so powerful, so they basically become one being.
 
69. Why aren't there more Pokémon Centre stores around the world?
(I wish there were more) It's mostly due to probably lack of funding to open up a store so big, there used to be more in the USA and Japan but they had to close down due to low money and low visitor rates. If they opened one somewhere in Europe I'm sure it'd do well (I don't think there's ever been a proper one in Europe)
 
78. Where do Pokémon come from?
(It seems) Arceus created all legendary Pokémon/all Pokémon that are gods/reside over an element (Lugia - storms, Kyogre - oceans, Dialga - time, Heatran - volcano, etc) to help shape the world and fabric of space, it created Mew, which created all the more "common" Pokémon.
 
Arceus Pearl Pokédex: It is told in mythology that this Pokémon was born before the universe even existed.
Arceus Platinum Pokédex: It is said to have emerged from an egg in a place where there was nothing, then shaped the world.
Arceus Y Pokédex: It is told in mythology that this Pokémon was born before the universe even existed.
 
Mew Silver Pokédex: Its DNA is said to contain the genetic codes of all Pokémon, so it can use all kinds of techniques.
Mew Crystal Pokédex: Because it can learn any move, some people began research to see if it is the ancestor of all Pokémon. 
Mew Ruby/Sapphire Pokédex Entry: Mew is said to possess the genetic composition of all Pokémon. It is capable of making itself invisible at will, so it entirely avoids notice even if it approaches people. 
 
79. Why are there no gay people in Pokémon?
Actually, there might be, there is a Hiker in Black/White who flirts with the male character on the Ferris Wheel, and asks if he's ever had a lover. This was present in both the Japanese and EU/US release, apparently in the Japanese version it's even more explicit that he's flirting with the male. afaik he is not an option for the female player character. In Black 2 White 2 this is also re mentioned, the Hiker is mention, saying that the character had had his heart broken on a ferris wheel iirc
 
This is the game, at least, in the anime, there seem to be a few camp male characters, but no one confirmed.
 
87. Why does Jynx look like Nicki Minaj?
Jynx is based off of ganguro fashion, a rebellious fashion trend in Japan which was well-known about in the 90's and early 20's. Girls in Japan would spray themselves with fake tan or go to tanning salons, and bleach their hair blonde/as light as possible, ( Wikipedia article explaining Ganguro Fashion )  
 
92. Why are there no transgender trainers?
Actually, there are! No outright stated "this person is transgender" or nonbinary, but there are a handful of game characters hinted at being.
In X/Y, there is a random battle with a Beauty, who says, "Yes, a mere half a year ago, I was a Black Belt! Quite the transformation, wouldn't you say?", Black Belt is a male-only class, and Beauty is female-only.

Some people said it must be an erroneous translation, but the Japanese version is even more explicit in it, saying "Only half a year ago, I was a Karate King. The power of medical science is amazing, isn't it?""  (Karate King is the JP name for Black Belt trainer class) 
 
Also, in D/P/P I think or B/W, there is a crossdressing kindergarden teacher/helper in a dress, and in the Japanese version, if you talk to them, they talk about how they are a boy, but must dress as a girl to be accepted as a kindergarden teacher. I understand crossdressers are not always transgender individuals, but yeah.
 
114. Will there ever be a remake of Ruby/Sapphire?
Old news but Pokémon Omega Ruby and Alpha Sapphire were recently announced. 
 
132. Who leaves random Poké Balls around?
It's implied they are accidentally dropped by other trainers (probably fell out the pocket or bag) they are lost items, it seems.
 
145. Where do they get their starters if they're not in a town with a professor
In the anime it's implied people just travel to a town with a professor (Serena for example), there seems to be more professors around who hand out Pokémon in other towns, just the only ones we see are Oak/Elm/Birch/Juniper/etc. 
Alternately, maybe at the Pokémon Centre, if a professor is too far away, they can send the Pokémon over the the Centre, where the trainer can decide there.

I am very sorry for the long post. xD I really, really like Pokémon, and have been into it since I was four years old, when it came out in the country I live in... so... I know a lot... of trivia stuff about it... orz... I'm a bit of a nerd.

There are a few others I could answer but this post is long enough as it is...!!
