My top three are:

Code Geass
Full Metal Alchemist
Death Note

The reason is that, well people die when they are killed. I prefer darker plots and many episodes.

Black Butler was just amazing and full of implied yaoi goodness, and OHSHC was just fucking adorable.

Stumbled across a new series, reminscient of Code Geass,
it's called Guilty Crown.

Tis amongst my top 3 short series anime now, along with Code Geass and Darker Than Black

If I had to pick one, it would have to be Ghost in the Shell. But then, I've always been into the cyberpunk genre.

Ouch. I have quite a few but I'll boil it down to Natsume Yuujinchou. I simple love Natsume Takashi.
I would put Skip Beat (because it is from my most favorite manga ever!) but the anime is only sub par to the manga.
Don't get me wrong I have see tons of anime. But my most recent favorite is Natsume Yuujunchou.
Childhood favorite was Cyborg 009.
Inuyasha and Cowboy Bepop was my favorite when I was 7. ( I was a strange kid watching adult swim at 6 or 7 but I loved that stuff )
At 13 it was Kodocha.
But growing older its been harder to tell what shows I love the most.
I've concluded with Natsume Yuujinchou. (All 4 seasons! <3)
